First cut the problem down: throw out any lid with no matching base and any base with no lid, then narrow to one or two container shapes so a few lid sizes fit everything. Store the lids on edge in a small bin or napkin holder rather than in a flat stack, and nest the bases separately — upright lids are the single fix that ends the avalanche.

Start by matching every lid to a base and binning the singles — the missing partners rarely turn up, and half the clutter goes with them. Then commit to one or two container systems (one round line, one square) in a few sizes that share lids, so any lid fits several bases; replace pieces gradually toward that. For storage, separate the two: nest the bases in size order like measuring cups, and stand the lids on their edges, sorted big to small, in a napkin holder, a small drawer bin, or a magazine file so you flip to the one you want instead of digging through a leaning tower. Keep lids near their bases, and give the drawer or shelf a quick reset every few months as new orphans appear. Snapping each lid onto its base wastes shelf height and brings the mess back — store them apart.
